DNA sequencing of bacteria has the potential to greatly improve treatment of hospital bacterial infections, but is not yet routinely used. This thesis explores how we can best utilise a new sequencing platform that could be uniquely well-suited for this application. It contains a range of accuracy testing and methods development, and concludes with specific recommendations for how we can best use DNA sequencing in clinical settings.
